This link in the Zen cart forums show you that Zen cart can be configured to calculate shipping as a total percent of the order per Zones -

George Susini has a customer that needed to ship to certain states and the shipping and handling was calculated as a percent of the order.

Susini customized the Zone table for states add on module to accomplish this specific clients requirements
